I don't use all of 3.5. The game I am currently running has a heap of house rules, which change a fair number of the 3.0 and 3.5 rules. There are some things I don't like about both systems, so it's a mishmash of the two.

I really liked where they were going with the Skills and Powers with 2nd Edition it made it so you could round out your toon more instead of haveing set skills and attacks.It also made it more like real life in that you gained skill each level rather than only at set lvls.
