Only up to a point and then you are forced to choose a side. I chose the scoia'tael because they are more interesting and Siegfried irritated me.
It does not seem to make much difference though (yet) - the dwarf blackmsith will not trade with me but the Order ...

Can you reset a quest as if it had not been done. In NWN this was through the console commands but I cannot find anything equivalent in Witcher

Seems like it's down to me. You're screwed. If you kill an inmate there's no completeing the main quest. Look in the walkthrough for the alternate route.
