I would reinstall vanilla oblivion and give that a try. Go ahead and install the mods, but uncheck them and turn them on one at a time.

But if I remember correctly, when you lose her she doesn't instantly appear at the fort, she's walking the whole way. Not even running, just walking. And I believe the grove in which you find the unicorn is quite a ways from the fort. For the time being, just stick with whatever horse you got and ...
