Quest conflicts

After talking to Barla Von, I went and picked up Krogan and went to Chora's Den and Fists HQ. Big shoot-out, killed Fist, rescued whats-her-name, etc...
But now Chora's is deserted - does that mean I can't complete Sha'ira's quest with the General, or the Rita/Jenna quest????? Should I have done those quests before adding Krogan ????

The den should fill back up again (I think almost immediately after the rescue), and you should be able to complete the optional quests.

I had the same thing happen to me, and the Den did fill up again.

Did you complete the quest all the way to going to the citadel tower to present the evidence against saren to the council?

maybe that event triggers the bar to refill.

No, it doesn't. As far as I remember, just finishing the Krogan questline should fill up the bar again.
