Just wondering if getting involved in Multiple guild halls could get me into trouble with conflicting agenda's

Yes, there is the potential, so you have to be aware of what quests can't/shouldn't be done (there aren't that many). If you plan on belonging to the Morag Tong - you should do their quests first to receive full credit (payment) for them. You'll find different factions' quests dovetail quite nicely - the Morag Tong will send you to some of the same areas to which the Imperial Cult and the Temple send you.
There's nothing a little poison couldn't cure...

What happened here was the gradual habituation of the people, ... to receiving decisions deliberated in secret; to believing that the situation was so complicated that the government had to act on information which the people could not understand, or so dangerous that, even if he people could understand it, it could not be released because of national security.

Guild conflicts (spoilers)

Here are some of the conflicts I know about (highlight to read):

Balmora Thief and Fighter Guilds: Fireeye's will give you a quest to recover a code book from Sottilde. If you've already joined the thieves guild she will not give it to you no matter how high her disposition to you gets. If you taunt and kill her for it you will not be allowed to ever join the thieves guild. There are two ways to play this. First, you can do the code book quest before joining the thieves guild but you have to persuade her to give you the book (Telvanni Bug Musk helps). Then you can still join the thieves later on. Or, if you've already joined the thieves you will need to either bypass this quest or get your pickpocketing skills up to nearly 100 and you can steal it off her. I wouldn't recommend NOT joining the thieves as they have some interesting quests.

Morag Tong hits against members of you own great house. If you get one of these you will not be able to taunt the target into attacking you first. As soon as you talk to your target combat will be initiated. Solution? Get yourself a highpowered ranged frenzy spell (the Sadrith Mora mages sell/teach frenzy and will customize it into a ranged more powerful spell for you for a reasonable price). Equipped with this and the skill/magicka to cast it, you can kill these targets by zapping them first so they initiate the combat. That way you won't get kicked out of your great house.

Vivic Thief's and Fighter's Guilds. The nord in charge of Vivic's Fighter's guild has corrupted the guild by aligning with the Commona Tong against the Theif's guild. Talk to Percius Mercius, former fighter's guild master located in Ald'ruhn. He will tell you that Fire-eyes is thrown in with the bad fighter guild leadership but that Percius and the head of the Sadrith Mora fighters are still honest. Eventually Gentleman Jim Stacey will ask you to help in defeating the Fighters Guild/Commona Tong alliance and Percius will help you rid the Fighters Guild of its corrupt members. Also there is a Morag Tong sanctioned hit for two Commona Tong that parallels a hit Gentleman Jim asks you to do as well. You should try to time these so you have both quests at once as the Morag Tong doesn't like you doing hits without a writ or execution. Check with Percius on the validity of any Fighter's guild quests you get from Vivic or Balmora. Don't kill Tongue Toad or the officials in Sayda Neen or in Ebonheart. Don't collect the debt from Suran. These are all bad quests.
