Nope!

Living the life of an assassin for hire comes with a few consequences, and the disdain of people that witness you working your craft is one of them.

It's not a very big deal, though. The vast majority of people in Vvardenfell won't have any idea that you're part of the Morag Tong, and what they don't know won't hurt them (or your reputation).

And frankly, Black Hand's Dagger would be worth it even if everyone was aloof with you. After all, who would want to piss off someone that carries one of the deadliest weapons in all of Tamriel? ;)

Yes - do you have a prior save? Position yourself in a corner and enter stealth mode - chameleon helps. Shoot the guy until dead, while in stealth mode. You should see a message pop up saying your journal has been updated - your journal should contain an entry about slaying him in the traditional way of the Morag Tong.
There's nothing a little poison couldn't cure...

What happened here was the gradual habituation of the people, ... to receiving decisions deliberated in secret; to believing that the situation was so complicated that the government had to act on information which the people could not understand, or so dangerous that, even if he people could understand it, it could not be released because of national security.

I'm pretty sure that if you wait a day or two and come back that the patrons will have forgotten about the killing and will again talk to you. If you want to do all your MT kills nice and clean with no need for the writs just use a ranged frenzy spell on the target and let him initiate the attack. The by-standers will still give you the cold shoulder but it goes away eventually.
