I have quite a few of these what are they for and how can one usethem??

You should have found a book, as I recall, about herbs and alchemy. That contains a complete list of of what each colored flask means.
In any case, here's the list:
Standard potions:
red = heals (red mushrooms/herbs)
blue = brings back mana (blue mushrooms/herbs)
yellow = brings back stamina (yellow mushrooms/herbs)
green = poison for poisoning skin, weapon or as throwing weapon (white mushrooms, rotten food, poison barrels)
light blue = superdrug, temporary for +100 poison and -100 spiritual resistance (Drudanae plant)
Purple and grey elixirs later on in the game bring back vitality+mana = 20
Mixing potions: Drag+drop one filled bottle over the other
red + blue = white (restoration, brings back mana and vitality pts)
yellow + blue = black (shadow, makes invisible, temporary)
yellow + red = orange (strength, boots strength, temporary)
yellow + white = purple (boosts resistances, temporary)
Required levels, if not boosted by items or got as a reward:
alchemy lvl 1 = mixes potions (current lvl 1)
alchemy lvl 2 = mixes and creates small/minor potions (current lvl 5)
alchemy lvl 3 = mixes and creates normal potions (current lvl 9)
alchemy lvl 4 = mixes and creates super/large potions (current lvl 13)
alchemy lvl 5 = allows to use augmentor plants = drag+drop filled minor over plant and gain a normal sized bottle(current lvl 17)
