You need to be careful the first time you arrive on Onderon, basically. Here's a list of what you do to side with Vaklu; (spoilers)
The first time you enter the Merchant Quarter, you trigger a scene where a guy called Ponlar is making a political speech. You need to choose a pro-Vaklu response. Then walk on towards the archway and you'll see a devaronian arguing politics with a twilek. Ask them their opinions, then they'll ask what you think. Day the queen should listen to the will of her people. Then approach a woman called Anda, who's standing not far from those two, near a wall. You'll notice her because she's standing still and all the other citizens are wandering about. She'll say she heard you supported Vaklu. Agree with this, and she'll give you some (DS only) sidequests. Finally, when you enter the area where Ponlar is speaking for the second time (after having visited another area), he'll try to provoke a riot and a soldier will try to arrest him. Encourage the riot.. If you do all 4 of these things, you'll have sided with Vaklu, and you'll get to fight the Jedi automatically. Avoid these responses, and you should side with the Queen automatically. However, if you DO find that the game thinks you're pro-Vaklu, there is a final chance to side with the Queen. (spoilers)
When your meeting with the Jedi in the cantina is interrupted, there is a dialogue option where you can refuse the offer to work with Vaklu Choose it, and you should side with the Queen. I'm not sure it's always available though; maybe only if you've sometimes sided with one, sometimes with the other.
The other 2 Jedi masters on the planets are really easy to get to fight. Just tell them 'I've heard enough, prepare to die'. Fighting Atris is compulsory for everyone, but once you've knocked off all her hit points you get dialogue with her, where you can either kill her or show her mercy.
