If I remember correctly... I believe you actually fight Dagoth Ur twice... so it would be safe to fight him as a werewolf for the first battle.

A quote from gamebanshee's walkthrough:
talk to Captain Falx Carius, who is in his chambers inside the fort. If you ask him about the colony, he'll give you another reference, Carnius Magius of the Imperial Cult there at the fort. So, two possible quest sources. Only the captain though, pertains to the main quest

errr... that quote has nothing to do with what I was talkin about. You do fight Dagoth Ur twice, although you might consider it to be two parts of the same battle.

You fight him outside the room with the heart first. Then you go inside the room with the heart and finish off Dagoth Ur. So, I could fight Dagoth Ur the first time as a werewolf, rest until I regain my human form, and then finish Dagoth Ur off with keening and sunder. :)
