Okay, I've got Kreia and Atton in my group, and I have rescued Bao-Dur and I think he is on the ship. I have spoken with all the handmaidens, tried every option, fought them, spoken with Atris and she said I could leave (she is now my ally).
I think it must be a bug. Arrrrrrrrrrrrghhhhhh.
Stuck in hidden base Telos. Help please? (spoiler)

So... are you able to initiate dialouge with T3? If not, then T3 has already left for the ship, and it is an image malfunction, like one where the guards do no leave the room where you are detained on Telos. 
If not, it is most likely a bug. Which version of the game do you have?

im new here too and i dont know too much about the game... but i think you have to talk to the handmaiden ( she'll be in that big circular room) and ask her where your friends & the ebon hawk are, then she gives you the credentials or some code or something... its worth a try

"Credentials"?
The cell T3 is imprisoned in shouldn't be locked... Usually you have a 'friendly' talk with Atris about the destruction of Peragus and then you should be able to just talk to T3 and let him out... Easy.
Although my game is on XBOX - it might be different with the PC version, if that is what you're playing it on.
I suggest if you saved before the talk with Atris, reload try again. If that doesn't work then I'm afraid you're stuck their. Or you could always leave that stupid T3-M4 to freeze?

Truly? I don't think I recall a little ITEM RECIEVED box popping up after I spoke with her...?
I suppose it's worth a try though - I mean what else could you do?

Similar problem !!!
I'm an unable to get any of my party back. There are two stood by the door (The I'm a Jedi or Not I don't think I know myself) and the I can't fly a ship guy. I've found the droid and have repaired him and have found the other guy (the arm dude) lying down in the cell. I can only talk to the droid. The fly boy gives me cheat options and the Jedi woman looks like she should be entering dialouge but doesn't.
I've have spoken with Atton and with the Hand Maidens and kicked their collectives.

Reload to a previous save point. There is no fix or patch that I know of that fixes this.

Their is a file which fixes this problem (you will have go back to entering the base mind you).

As soon as you see "[Cheat Node]" appear in conversations in the Telos Academy, you know you have hit that nasty bug that appeared first in the 1.0B patch.
