I was wondering if anyone can help me?
I worked my way through the elven garden sewers but when I get to the final parts in the sunken sewers it says I need a key to open the gates in both of the final two areas I haven't been too.
Is this locked out for a future quest, or have I missed the keys I need in this dungeon to finish it?
Any help would be greatly appreciated.

It's an area used very early in the main quest.

Once you find Martin and get him to Cloud Ruler temple then Jaufre will tell you to meet Baurus in the Elven garden district, eventually Baurus will lead you to that location for an important meeting.
