Installation

Looks like I'm having problems on all fronts.
I reached an area in SoA during the Unseeing Eye quest where I couldn't get past a locked door at the top of the staircase. So I figured... "hmmm I should install ToB and see if that downloads any sort of patches that might work." Still doesn't work.
Then when I installed ToB and selected the ToB game to play, it says to install Expansion disk. Which disk is it? I've currently got the "final chapter" disk in there and I have to hit ALT+TAB or ALT+F4 to get out of the screen.

If I understand you correctly, you don't have a ToB game to play--you're still in SoA. Doesn't it give you an option to play your SoA game?

It gives me the option to play both. However when I select ToB to play it asks me to insert the Expansion Disk.

It means the ToB disk. But in any case, you're still playing SoA, so you want to choose that.

I have used the ToB disk to install the game.
Then when I try to load ToB it says to insert the Expansion Disk.
If thats the ToB disk, then I don't know why it won't work.

So I've inserted the ToB disk to play.
Run the application.
I get to the main screen to select SoA and ToB.
I can select SoA with no problems with that ToB disk. But when I select ToB it says to insert the Expansion Disk.

You installed ToB. Did you also install the ToB patch?

Try this:
Copy the folder called CD5 from the ToB disc into your SoA folder (assuming that you haven't done a full install, in which case the CD5 should already be in your SoA folder.). Then, open the baldur.ini file in the SoA folder, and look for the line in the top of the document telling you where CD5 is. It probably says something like CD5:=D:\CD5\ or whatever, depending on what letter has been assigned to your CD-Rom drive. Replace it with the location for the new CD5 folder. In my baldur.ini file it looks like this:
CD5:=C:\Program Files\Black Isle\BGII - SoA\CD5\
Now, if that doesn't work, try this:
Uninstall the whole damn thing. Reinstall, but do a minimum install, the smallest one you can do. Repeat the process I outlined above with CD5, but with CD 1, 2, 3 and 4 as well. Basically you're cheating a full install, so to speak. I read in another forum that people who had problems installing and/or running/locating discs in in-game area transistions have had success with this procedure.
I have never had any problems with my CD-drive locating discs, but I've done it as well, since you can run the game with just the ToB disc in your drive, and you never have to change discs.
However, without knowing what installation you have, this is just a suggestion.
