SPOILERS:

How do you get rid of Quest items? Just drop them?

For example: I still have the key that Siegfried gave me in the sewers after I killed the assassins. And the key that the con artist gave me that opened the Crypt.

You can't. But then, they're in their own separate, infinite container that never gets too full (though by endgame you have to do some scrolling).

Alternatively you can use the unofficial saved game editor.
I've done this in the past to remove salamandra badges and dice boxes as I recall. It's hardly worth the effort though.
