Is it possible to backstab with two handed sword? I was thinking about having my fighter/thief use Holy avenger with 'use any item' skill.
Backstab with Holy avenger.. hmmm yummy.
Second question. Some of my party members(including my pc)been using greenstone ammulets(from mordekainen sword). However, since the installation of ToB, the ammulets are stuck permanantly where they are(on char's neck or in inventory). Am I screwed? Do I have to reinstall SoA then remove them? It's tortal pain in the arse.

You cannot backstab with HA. What you can do is use HA and backstab with another weapon, a staff perhaps. Only problem is that HA sets magic resistance so you will have to re-equip your rings etc after switching back to HA. You cannot change armour during battle so this is a bit annoying.
They changed the amulet so that mordenkainens sword no longer drops the amulet so therefore you cannot drop it either. Use SK to remove it.

Is there a SK version for ToB, or is it only for SoA? Cheers.

SK is designed for SoA, but, since there's the same engine, formats of files and so on, it properly works on ToB as well. Even a wild mage class is accessible. Since, or so i understand, it uses game's files instead ones of it's own, the lists of spells, items and creatures are quite right. It seems to be not quite possible for kits, however, so you cannot use custom kits, say, in TDD, if you do not know the exact code. ToB kits altogether work quite right. The last version even allows to set innate spells according to kit and level or remove them (at least one minor error exists, though - IIRC, Avenger gets his wizard spells as innate instead of having them in regular spell pages). Extra high level abilities are in the list of spells (Whirlwind Attack as lvl 1 innate ability, say).
