I am an Imperial, I have beaten the civil war quest line.
Now I am taking the recommendations of General Tullius
and Legate Rikke and searching out the Storm cloak remnants...
I found a camp near Riften, killed everyone (except for the named guy
who wouldn't freaking die). Afterwards, I fast traveled to Riften,
and the IMPERIAL guards were all hostile with me...
Why does the game tell you to kill the remaining enemy and then
consider it a crime when you do? Anyone else see this?

I took the Stormcloak side, so I am not 100% sure BUT since no one else has said anything im going to take a stab at it having something to do with the guy that would not die.
He may be a NPC you have to talk to later or something of that nature. I would say try a different camp and if they go hostile on you again, do not attack any camps that you are not SPECIFICALLY asked to go seek out.
Soon I will go back and do the civil war as the "imperial dogs" and I will get back to you with a more exact answer.
