This may be a bug, but it's not happened before, and it's pretty freakin annoying. I have Keldorn in my party, and at this point in my game, when I go out at night, I have the encounter with the vampires where they are chasing someone, and I can intervene. The first time someone hits Keldorn, it says Keldorn uses fireshield (his redeemer sword striking back i assume), but then the freakin Cowled wizards show up because of used magic! Is that a bug?

or just buy the damned license, or go coweled wizard hunting.

If you have Vhailor's Helm and a Scroll of Protection from Magic (and getting those as soon as possible would not be a bad move), you can kill all the Cowled Ones in one go without really trying.

Actually, I went to the Gov district to buy the license, but I couldnt find the right person to talk to apparently. Where do you find them?

Go to the Council of Six building in the Government district and talk to Corneil.

Why ever bother buying the licence? It's hardly any good. Nearly all of the battles are either indoors or in alleys, where the Cowled Ones don't see you. You can use innate abilities and cast priest spells all day long in the streets as well.
