What does it mean when the Speed attribute in the status screen is highlighted red. Does this mean that my speed has been changed because of some disease or magical attack ? If so, how can I get rid of it ?
Exactly.
When a stat is red its mostly lowered by disease.
Check the potion vendors in the mages guilds and buy a restore speed potion, or get healed at a shrine in temples.
And heres a free advise, always carry a couple of restore strenght potions, nothing is more annoying then droping stuff because you are encumbered and cant move after getting a str debuff disease by some nasty bonewalker.

But (apart from disease) none of these effects are permanent, right? The Bonewalker thing for example ... doesn't it wear off in time? As long as you're not in any immediate danger, you could just leave your character and go make a coffee or have a smoke or something, and wait for it to wear off, right?

Magic effects will wear off, but I do not think that any disease effects will where off unless healed of the disease, or attributes are restored.
Question, has anyone who has gotten corpus tried just restoring the negatively affected attributes, while leaving their strength monsterously high?

get corpus, and turn off autosave when rest, and go to stronghold and crash for about 100 days...
