Every time I enter one of those odd square buildings, such as Hlormaren, everyone seems to get terribly excited and attempt to hit me with swords and stuff. Is it OK to kill them all or do they serve some purpose later in the game?

Go ahead and kill them. These places tend to be places for individual quests within the houses and guilds. They are simply strongholds filled with smugglers or evil people. If they dont attack you first, however, they might not be evil.
