I went into a cave, somewhere between Seyda Neen and Vivec (called A-something).

It turned out to be a huge complex of cave with lots of undead, and in the end there's a shrine. I have killed the boss of the cave, a nasty looking creature called Dagoth Hleuul. I could soultrap him (it?), and he dropped the 6th House Amulet.

I am not much into the main quest (just came back from Urshilaku Camp for the first time). Is this creature related to the main quest, which I suppose to kill much later?

It's related to the main quest, but not directly. Won't hurt anything that you killed him now. That's what you're supposed to do, anyway. There's a lot to do in the main quest; My suggestion is to get on the main quest for a while, because you won't finish it all at once, anyway, and there will be PLENTY of opportunities to get off it again to go exploring. And you'll get all those questions answered.
