Whats the diff. bet. a Prot. Fr. Magic Energy Spell vs. Scroll of Prot. Fr. Magic

Id like to ask for your inputs on this one.
Does the spell similarly works like the scroll? I've just started a new game with a Sorcerer and Im currently plotting the spells that I will choose once she levels up.
By the way, the only experience I had with the scroll was the fight with Kangaxx.

I think it is a Prot from Magic Energy, grants you 100% invuneralbility to all magic based attacks as Magic Missle, Melf's Meteors, and Horrid Wilting, whereas Prot from Magic Scrolls grant immunity to all Magic, I think

That's about right...Protection From Magic Energy makes one immune to all hit point damage from magic, but does nothing against spells like Domination or Imprisonment that don't have a damage component. Protection From Magic is absolute (other than letting Cloudkill and the Beholder Death Ray sneak through, but I fixed those.)

Correct me if I'm wrong, but I believe the Protection from Magic scrolls (at Ribald's) prevent magic spells from going in, or coming out. Thus, with limited exceptions, they are virtually useless for a sorcerer.

They're useful for a sorceror who doesn't want to get his tuckus kicked by several high-level spelltossers, but yes, they do prevent spells from being cast. However: wands will still work fine.
Using nothing but one Prot. From Magic scroll a Wand Of Cloudkill and a Wand Of Monster Summoning, I was able to kill all the Twisted Rune members but Shryressa (the vampire) as a solo level 9 or 10 mage on day 11 of the game. Such is the use of Protection From Magic! (Of course, I made sure that the mage at the back dropped as soon as possible so I could get the Staff Of The Magi, so I really didn't use just those three items, but without Protection From Magic...forget it. Not a chance.)

I never tried neither the scroll nor the spell (pity, I never encountered this topic and never thought of asking) bec. now I realise how to use them. I do have a question though:
Will the scroll cancel any magical effects upon you? If so, will it cancel only effects from spells, or will it also disable permanent effects (like Boots of Speed)?

It won't disable permanent effects. Although its description says that it will act like a Dispel Magic when read and dispel and spells cast upon the reader, such as Haste or Strength, I don't think it does. Come to think of it, that's one I should look at more closely for the Language Pack as I think that part should get fixed.
