I had BG2 installed and it worked fine, though I never got around to finishing it.
I just got "Throne of Bhaal" and now it won't let me play the first part.
I can play one or the other, not both.
This is my problem, please help.

If you play through the first part (SoA), you will enter ToB once you've finished it.

So it doesn't matter if I don't have ToB installed until the end? If not, does it change/affect gameplay in any way?

You might as well install it right away. The only thing it affects is; The new area (watcher's keep), level cap and, of course, the wild mage.

And of course ToB high level abilities (gotta love dem greater whirlwinds!!!).

Actually one other difference is that the cloak of mirroring no longer reflects spells in TOB, it only absorbs them. I think there are a couple of other game balance changes as well. This may or may not be important depending on how you play.

Also, evil NPC's won't leave when you have high rep. I think this is only ToB but not sure.

I only have Chaotic Good and neutral PCs.
So that shouldn't affect me.
