I made it to the storage area past the beams but I set off a bunch of alarms in the process. Does that prevent me from going through the door at the other end? I got the security manual from the first security room and some key cards from the guard at the other end of the beam hall tks to dominate. Did I miss something?

You mean the door that requires a key code? If so, the keycode is written on a piece of paper in one of the downstairs offices (not the security office). This area is a real ***** to do if you do not have high stealth. With high stealth and decent hacking, I usually can get into the security office, hack the computer, and disable the cameras. If a camera catches you, it alerts every downstairs guard in the place. Take out the cameras and it makes the whole thing a lot easier (at least if you are trying to avoid casualties).
