In one of the logs where the miners are talking about turning in the Jedi for the bounty, one of them says that he found a pilot that could help them. I speculate that Atton was the pilot they were talking about.

so he gets jailed for being able to fly a ship?

Perhaps the higher-ups who opposed turning in the Jedi made up some excuse to confine him until they could figure out how to handle the situation. Unfortunately, that pesky HK protocol droid killed everyone before they could do so?

you have the option of asking him while he is still in his cell. I was playing a DS character when I figured it out, but I feel that it can be done as a LS player as well.

It was nothing really important. He violated some sort of Peragus regulation, Atton doesn't get much more specific than that.

did you need any skills like persuade to ask that question?

I don't think so. I was playing a dark Jedi Guardian, so my skill in persuation and my points in Charisma were probably pretty low.
