Two somewhat tech-related questions

I have a large folder of quest mods, and a good chunk I have not tried since I don't want to install too many simultaneously and end up with conflicts.
But... nor do I want to reinstall the game yet again.
If I install additional mods, uncheck the first batch, checkmark the new batch, and create a new game, will I have problems?
I could just create multiple backups of my data files folder and save games, and simply dump said material into my main game folder when ready to switch back. But, I'd prefer to avoid the hassle if possible.
Second question:
Since installing a better video card my game runs *much* more smoothly. But, I still have minor FPS slowdowns in certain mod-created areas (for example, the exterior celll of Solstheim Castle). Now, this is hardly a major problem, and for the most part, I don't really experience anything that dramatically hinders gameplay.
I have, however, read about the FPS Optimiser, and I just downloaded it. Before I go tinkering with the thing, has anyone here had any experiences with it? Beyond the obvious file backups, is there anything I should be aware of? Because, since I'm not encountering any really serious difficulties, the old adage, "if it ain't broke, don't fix it," applies.
