Should I just take out the merchants for the other strongholds since they won't talk to me after I take out their master. What use are they if you take over the manors? If there is a way to remedy this I would surely like to know

As part of any great house quest, you need to kill other two guys from oposite house in there stronghold. Those 2 stronglods aren't yours, you can kill people inside for nice items they have ( its optional )...
