Somethimes mods can conflict with each other. A lot of mods use the same cells or whatever in the game, so they don;t work well together. I remember downloading Lokken with one of the sealife mods and ending up with whales, fish, etc all over the land of Lokken with have their bodies stuck in the mountains.
there are people who run large numbers of mods though, so it;'s tough to say what will conflict with what and what have you. The best advice would be to read the readmes for the individual mods, as well as look up some of the discussions on this kind of thing on the forum. there are simply tons of mod, so it's hard for me to pin down a definitive list of what works with what or what conflicts

IMHO Morrowind is a good game. When you use mods it can become a truly great game. Just be careful what you download. I rarely install mods that haven't been commented on by others. Read the readme's. Read comments on forums.

If you have the Hard Drive space, I'd suggest having 2 copies of Morrowind, one to try out new mods and whatever else you want to try out, and one for actual playing, that's what I do and it works very well...
Not using mods IMHO would mean you are missing out on wonderfull things, I'm not going to list which mods, there is another post here which does that...
Actually, there are multiple already...
