I think it's called gibbing when you smash a creature so bad the chunks just fly. Anyway, does that actually remove any loot you might get from them? And in that case, is there any way to prevent that?

No, that does not prevent the destruction of loot. Loot is only destroyed if they are under the effects of ice, stone to flesh and are destroyed or killed by disintegrate as well as imprisonment. However, in the case of imprisonment you CAN free those creatures and kill them for the loot.
