I just fought the boss in the Vale of Ruin to make Hatamoto... well that guy came at me with about 20 ninja lords and rogue samauri etc... total...

Yes, the bosses seem to drop better equipment in the CE. I remember that the deathlord boss now drops deathlord armor.
