I am at the secret academy on Telos and I am trying to get off but I am stuck.
I have spoken with the woman, got the quest from her. I have explored the base and I am ready to leave, but I have no idea how to get my companions back so I get on the Ebon Hawk.
Am I doing something wrong or is it a bug with the game?

Edited to add, I am playing the game on a system that uses Vista.
Is this near the beginning of the game? As memory serves, you just talk to T3, and your companions in their holding cells, and they do the rest. But if you've walked around, you've probably tried that... I seem to remember there being a bug relating to this point, now you mention it.
There's a bug which is triggered if you choose the LS response when you first enter the polar base and are challenged to lay down your weapons. If you agree to surrender them first time, your friends do not end up in the cells you have to rescue them from, and hence your game can proceed no further.
You will need to load a save game from before you entered the base on Telos and then give DS or neutral response to the first thing said to you on entry.
I loaded the game onto my laptop and used an save before going into the base. It was a problem with my computer and I was able to get through it. I also was able to do it without having to use a dark side point as well.
