do private stash counts as inventory.. i mean for e.g. gem shrines upgrade the quality of gems, right. if you have a gem in stash but not with you, will it choose from the stash and upgrade it?

No. Gem shrines either pick a random gem from your inventory or Cube, or make a random chipped gem if you don't have one.
