I go and look at the quest entries.. Viper style, and only 1 scroll is mentioned?

Huh?

Yes, I performed the 2nd Viper scroll quest in the pirate cave. Yes, in-game it showed up. No, I haven't done any Open Palm Stone Immortal quests that would conflict.

Question:

Is this going to screw me when I get the third Viper scroll and not allow me the Viper Martial skill?

umm.. that was Iron Palm (..not Stone Immortal). :p

Seeing as how no one answered the question.. AND of course I continued on with the game..

The answer is: Viper works.. the second "scroll" just doesn't seem to be shown in your journal. ;)
