I got beat in the Illithid halls as my people kept getting stunned somehow. I tried casting circle of evil protection and freedom of movment, but these didtn seem to protect me against being stunned! I think dispel magic worked to undo it a couple of times, but then my mage and cleric got caught so that was rather a problem..
Is there anything that can protect against or help to avoid being stunned?

Improve your fortitude saves, stun effects usually check for them.
Magic circle against evil, emotion hope, aid, recitation, prayer, ... are spells you can cast before battle to improve your saves.
The great shout spell stuns even if a fortitude save succeeds, but a successful save halfs the duration. Your party formation affects if a shout can hit several characters at once. If you see the shouting animation starting you can even run aside if you aren't too close.
The best defense is a good offense, dead enemies don't stun you.
You can also summon some undead to protect your party, they're immune to most stun effects.

Kmonster is correct. When you're going to be engaging the mindflayers, it really helps to have the party buffed. Emotion Hope and Magic Circle ag. Evil are both good because of their long durations.
Something else to consider is that IF a party had a bard in it, two of the bard songs provide saving throw bonuses. IIRC, the first song provides a +1 bonus, while the 3rd song will provide a +3 bonus to saving throws.
I'm not entirely certain, but the Chaotic Commands cleric spell might provide protection against the mindflayer psionic attack.
Though it's a bit difficult in the mindflayer fortress, try to keep your party spread out to make getting too many of them stunned in a single blast more difficult. And as Kmonster suggested, summoned undead are very good here as they have no minds to be stunned by the mindflayers.
I'd suggest sending in summoned undead to engage the mind flayers in melee, while keeping your party at a distance using ranged weapons and magics.
