I don't know if anyone else found this but if you visit Aran Linval after getting thief help against Bodhi he will send you to pirate Isle again, on Saemon's ship.
Of course then you're stuck there but an interesting game flaw for me all the same - and no all the quests aren't set up again - ie the feasthall is closed etc.
However, I guess you could get out be going to the Asylum and getting out thru the portal to the Underdark - I didn' think to try it at the time
Aran sends you to Spellhold twice
This happened to me once as well. I noticed the Chapters in my journal were pretty messed up as well. Normally I was in Chapter 6, but according to my journal I was still in Chapter 4 or so and I couldn't advance the plot (it was only when I went through the Underdark again, that I could get the plot to advance).

Actually, there is an easier way to deal with the chapter bug:
CLUAConsole:SetGlobal("Chapter","global",n)
where n is the chapter your game is supposed to be in.
For example: CLUAConsole:SetGlobal("Chapter","global",6) if you've returned from the Underdark.

What happened here was the gradual habituation of the people, ... to receiving decisions deliberated in secret; to believing that the situation was so complicated that the government had to act on information which the people could not understand, or so dangerous that, even if he people could understand it, it could not be released because of national security.
