I belived that is taking about the people in robes in the end movie.
Why not?
I will say why...
The Cowled Wizards is a group of wizards that keep magic in Amn, years ago some demons destroyed Athkatla and (at that time Amn had a king) the king outlawed magic (the king have always been paranoied about magic ), anyone that was a mage was killed, the ones that survived created the Cowled Wizards in order to survive and keep magic alive in Amn.
Yes, they are paranoid about anyone that cast magic spells in Amn (mostly in Athkatla) because it will refect on the Cowled Wizards and its members.
After all if a mage cast Gate and the demon goes around killing everthing on sight, the Cowled Wizards members will take the blame for that, regardless if the mage was a Cowled Wizard or not.
Also the Cowled Wizards are based in Amn only, Throne of Bhall is father south, in Tethir.

i agree with you Drakron To a extent
I think the reason good ole irenicus had a army wasnt meant for you to defeat but to prevent the cowled wizards from interfering
because you think they would be a little angry that irenicus destroyed their asylum
so there forth thats why almost al the monsters have high magic resist
but i doubt the cowled wizards are the ones at the end

He is back and in 3-d!
But don't they seem a little suspect? I don't really know the whole history of Amn and the Cowled Wizards so this is all speculation, but don't you think that if they are known throughout Amn to be the one's who police magic, why doesn't anybody know where they are located? Why are they super secretive? Why did they let Irenicus take over Spellhold? I mean, it seems like they just handed it to him so he could continue his experiments. It just kinda seems like they set the whole thing up so that he could practice his magic and still look like they are protecting the city from magic users.

The way Irenicus splattered half a dozen of their members across the Promenade probably dissauded them from interferring with his plans at Spellhold.
Plus, the Asylum was on Brynnlaw and Irenicus had dominated the only other Cowled Wizard on the island, so the others back in Athkatla wouldn't feasably have know what was going on there.
The figures at the end movie were also affiliated with Bhall somehow (that's his symbol on the table), so some people think they are other Children of Bhall.

At the end of the game they talk about how your PC is too powerful. Maybe they want to control this power. I mean if you think about it, the only thing that can defeat a guild full of mages would have to be god-like right? Especially when they practicly own Amn. Take into consideration that nobody in Amn talked about the Cowled Wizards or knew anything about them. Even the people in Government building did not have a clue and it was almost as if they were scared of the Cowled Wizards.

But, again that only makes the Cowled Wizards seem like they were still trying to protect the citizens from magic users. A few sacrifices for the good of the overall picture right? The way Irenicus splattered half a dozen of their members across the Promenade probably dissauded them from interferring with his plans at Spellhold.
If they are the children of Bhaal, why would they try to kill your PC? Wouldn't they want to harness his powers much like Irenicus tried to do? Try to influence him to join the "dark side" as it were?
In Hell, all the demons except Sarevok treated your PC like he was a king and we all know why Sarevok wanted to kill you in BG1.
I really don't see the reason why the children of Bhaal would want to kill you. The more powerful your PC gets the more powerful Bhaal becomes right?
I mean, this may be totally wrong and I might be on crack, but that's just what I think.

I am not wrong about the Cowled wizards past, what I posted is the truth.
Irenicus is a 30 level archmage, the first time that the cowled wizards found about him Irenicus just destroyed the first ones before they could even launch a spell.
Irenicus was forced to come along because he would run out of spells, like the cowled wizard said "your mumbers are many".
The Cowled Wizards are not a "official" part of Amn but the Six know about then and both sides uses the other, the Six leave the Cowled wizards alone and try to infiltrate the group to use then and the Cowled dont move against the Six and also trys to use the counsil.
One of members of the Six is a Cowled Wizard, like one of the Six is a high member of the Shadow Thieves.
Spellhold is a place were the Six dumps the insane and the mages that are too usefull to be killed, Cowled Wizards run that place because if they dont they would end up in the other side of the cell bars.
The people in Amn are paranoid about mages and magic in general because of what happened long ago (the demons came from a school of magic that was the first thing to be destroyed, Actually Cowled Wizards robes are the same that were given to mages that graduated from that school), They dont go around saying that they are Cowled Wizards because they would be either be arrested by their fellows Cowled wizards or could be linched by the local populance, outside Athkatla things are not as bad for mages seeing that the incident did not affect then.
Also Cowled Wizards main objective is for mages that live in Amn and magic in gereral are protected, now outside mages can cause problems, like Irenicus did, that is why they keep a eye in those mages.
After all a passing mage does not have to live in Amn but Cowled Wizards do, its their home, if a mage that is passing by causes trouble its the Cowled Wizards that end up having to live with the consequences of that mage actions.
And like I also said Throne of Bhaal is to be passed in south Tethir north of Calimshan, were Cowled Wizards have no influence, not they want it seeing that they exist only in Amn.

Another possibility flying around is that they are Priests of Bhall pushing for the rebirth of their god.
They could have their own Bhallspawn they are preparing for ascension and don't want your PC getting too powerful and fouling their plans up or beating their protege to godhood.

cheesemage you posted a good question about the shadow thieves.
I can tell you this, for a long time the fraction inside the shadow thives that had more power was the followers of Bhaal (After all the Shadow Thives main purpose is still to kill the Lords of Waterdeep that outcast then from that city) but with the death of Bhaal it lost its power, most of the them made the cross over to Cyric.

I still think that these guys are just High-priests of Bhaal that want to ressurect their god. Maybe they are preparing their own child of Bhaal as it was said earlier or maybe they assume that PC will become god of murder regardless of his alignment and actions.
To be honest one NPC always was a little mysterius : Tethoril (guy in red robe that gives you scroll for Elvenhair) in Candlekeep in prologue - Who exactly is this guy ?
When you try to attack him he is incredibly powerful - I wasn't able to kill him even using 7th level cleric.
I found it odd - maybe he is one of the cowled guys council - just powerful agent that controlled Gorion's actions - these guys seemed to have very good knowledge of the past events - someone must have informed them.
Another problem is about the beginning of the whole story - I think thet there could be found something about this matter - I 'm going to check it when I start my new BG1 game (I must prepare new PC for ToB with his story of course) - AFAIR there are some letters, writings that described some earlier events.
I don't think that these guys from ending have any connection eighter with Cowled Wizards (I agree with Drakron) or Shadow Thieves.
