Ok. I just bought the game (a few days ago). I just went out of the dungeons.

My Q is: what are gems for?

Some are for just selling to make money.While the more $$ ones can be used to upgrade some weapons,some can be used to open certain doors.This just gives you an idea without tell any spoilers.

Sell them for money.
There are a few you sould hold on.
Rogue Stone - Opens twisted Rune Area
Diamond - upgrade Horn of Valhalla
Bijutil - Upgrade Horn of Valhalla
- Waterdeep city constrution.

- Shadowdale low level adventure module.

- Rashmare /Thay high level adventure module.

I never found one, and I thought I'd been through the entire game...

OOPS... I meant Beljuril.
You can Find one in Umar Hills inside a Chicken.
Refer to Gamebanshee walkthrough for more information.

There's two of them,(Beljuril) one is in the chicken in Umar hills, the other i believe is in Windspear hills with the heatseeker bow.

Sorry about that, but if you don´t want spoilers please type that in the topic so we don´t give any.
I try to not give any but if I am asked about that I will give some Spoilers.
I only reply the location of the Beljuril gem because I was not sure if we were talking about the same gem or if my error in typing made THE_POPE thinking that was some Bijutil gem in the game.
