The Crom Faeyr Scroll is needed to Forge Crom Faeyr, a War Hammer which enhances your strength to 25, one of the most powerful weapons in BG II.
You'll need the Scroll, the Gauntlets of Ogre Strength (found in the Planar Sphere), the Girdle of Frost Giant Strength (Demon Knights in the Kuoa-Toa dungeon in the Underdark) and the Hammer of Thunderbolts+3 (found in the secret Mindflayer Lair in the sewers of Athkatla's Temple District). Take all these items (and 10000 gold ;) ) to Cromwell in the Docks and he'll forge Crom Faeyr.

The Equalizer Jewel, too, is needed for a wepon forged by Cromwell.
To forge the Equalizer, you'll need the Equalizer Hilt (found in the Mindflayer City in the Underdark) and the Equalizer Blade (found in the Beholder Lair in the Underdark). Again, bring the three parts to Cromwell and he'll forge the sword (for 7500 gold).

Rogue Stones are only simple gems, you can sell them to get some gold (though you could need some in ToB for several equipment recipies). If you don't have Baldurdash fixpack installed you'll need a rogue stone to enter the Twisted Rune, too.
However, if you have it installed you'll find a special rogue stone in the guarded compound in the Temple District that will open the door instead.

You're already asking for a spoiler so I suppose I don't have to color my text black (as is normally required).

Reading the Crom Faeyr scroll will reveal to you that it is a recipe to make a very powerful item. You have to gather the items that are listed in the scroll to create it of course, but... you cannot create it by yourself. You need help for that.
Somewhere in the city of Athkatla is a smith who can forge the required items into this Crom Faeyr. The location of the smith is hinted to several times if you read the Game Guide, look at the tips in the save screens and some characters in various areas will also tell you about him.
Try to acquire the needed items and by that time you have probably already found out the location of the smith because it shows a lot of times in the tips of the save screens.

The pommel gem belongs to a different forging recipe, but you will not find a scroll for that. When you find the smith he will tell you what else you need.

If you want to be spoiled on where to find all the required items is up to you.

The rogue stones can be sold for good cash, but you should keep one for an unmentioned quest in the bridge district of Athkatla. Just venture around there and that will very likely clear itself up.
If you have the ToB expansion installed I believe Rogue stones are also required for other forging recipes, but you will only get to that point after you have beaten SoA.

EDIT: beaten me to it... oh, I'll just leave this here I guess.

If you find anything which seem to be a part of equipment (or find scales of beasts), go to see Cromwell in Dock District. He will tell you if they are of any use. Don't be fooled by low price tag on them when you go to shops.

Thanks guys. I blew it bigtime cos I came out of the underdark without going to all areas and it`s too late now.
Never mind. Next time around I`ll not make the same mistakes.
I have managed to get TOB so I`ll hang on to the rogue stones.
