Running two similar games

I currantly have Bg2 and Throne of Bhaal installed. They are heavily modded. I was planning on playing them through to get through Shadows of Amn. The stopping my game. I am building a new computer. I figure I will have finished soon enough. I want to reinstall the games on it and remod it about the same with few diffferent touches. Maybe some little extras and fine-tuning. I want to run the second game from throne of Bhaal standpoint. But I need to start from the beginning of Shadows of Amn to get Chloe. And I want to finish all stronghold quest. I would like skip the rest. Get all the items and use Shadow Keeper to edit games.
To go through the Throne quest, can I play what I want then quit, then start over in Throne with the charactors I have, then edit them the same? (Raising levels and skills and stats)? Is their any triggors I need to hit or special in game events? I could use globals if necassary but not if its to hard. to manage. I want to go through all throne after the reinstall including, Watchers Keep. Can this work?

You should be able to export your character in SoA to get their experience and items. The XP will be bumped up to 250,000,000 (I think + or - a few 0's ).
I doubt the party will follow you through though, you would probably have to summon them using the Fate Spirit. If the mod that includes Chloe has altered these, then you should be able to have her back in the party minus her equipment.
I would recommend taking ALL the equipment you think you will need from your party into your own character's inventory. I think Bags of Holding should work correctly, but you will have to test that.
