Just as a suggestion--try labeling your threads with something that concerns content. You'll attract readers who already know the answers.
To the Righteous belong the fruits of violent victory. The rest of us will have to settle for warm friends, warm lovers, and a wink from a quietly supportive universe.

Mortal, to answer your question, there isn't much difference if you side with Bodhi instead of the Shadow Thieves. Either way, you have to attack the rival guild, and the guild you work for will send you to Spellhold with Saemon Havarian. And either way, Chapters Four, Five, and Six will remain completely the same.

Bodhi's missions are actually somewhat more benign than the Shadow Thieves' missions, if you can believe it. But just as you had to wipe out Bodhi's guild when you worked for the thieves, you'll have to wipe out the Shadow Thieves when you work for Bodhi. Consequently, you won't see the Shadow Thieves again in Chapter Six.

One thing you need to be aware of is that if you want Drizzt or the Radiant Heart to help you defeat Bodhi in Chapter Six, you have to be careful what you say to them. Don't say "I'm glad I killed the Shadow Thieves" or "They deserved it". Instead, you should say you didn't realize that Bodhi was so evil and you now regret helping her. As long as you say that, no one will hold it against you.

I think you should side with Bodhi just because it makes the game a little different. But you also get a little more experience and a little more treasure. As for whether siding with Bodhi is more "evil" than siding with the Shadow Thieves, we've already discussed this many times. You can find our comments by doing a search. Keldorn and Mazzy will leave your group if you side with Bodhi, but the other Good-aligned characters don't really have a problem with it. They're afraid of Bodhi, but on the other hand, they're also afraid of the Shadow Thieves. So that's the main comment you'll hear from them.

Don't forget you get access to 2 more special items ( one axe, one ring ) then if you sided with Bhodi. And yoshimo leaves if you don't have him in your party.
