PMB mod help! (possible spoiler)

i recently got the Private Mobile Base(PMB) mod. I am a bit stuck now. I've bought all the upgrades from the merchant in Caldera, but there are still some areas that I can't get to. Such as the Propylon Chamber, which I have all the keys to! Does anyone know where to get the rest of the upgrades?

You walk through the PMB and go through the doors...
