Mmm, that could be the problem.

You need to do two quests from Scar before getting the quest about Iron Throne.
The first one is to investigate (and clearing afterwards) the Seven Suns. Then, Scar asks you to investigate disappearance of people near the sewer.
After finding them and solving the trouble, Scar will introduce you to the Duke who tell you about Iron Throne's activities.
After you finish the quest (I am not going to go to details here), the Duke will give you a tome (which is required to gain the entrance) and teleports you outside of Candlekeep gate.
So, if you have not yet done the second quest before Scar's death, you need to reload, I'm afraid.
And, the Merchant League quest is nothing to do with the main quest, I think. It is related to the guy you have rescued in cloakwood.

When you meet Scar for the first time on the bridge into Baldur's Gate he offers the Seven Suns quest, I managed to miss that by going and finding Scar in the Flaming Fist HQ without completing the quest. He gave out the sewer quest without requiring the Seven Suns quest to be complete. Maybe he disappears again until the sewer quest is then solved.
