This is a dummy question, but when applying patches, do I apply each patch in order or just the last (most recent) patch?

The most recent. It's not a stupid question, because in some games, patches are always cumulative.

Patching VTM:
Install the game
Apply the 1.2 official patch
Apply the latest unoffical patch ( 2.0 or 2.1a is the most recent I think ).
