I know this is kind of an obvious thing, but is the deed actually on your person? I only ask because I had a similar problem with my Telvanni stronghold until I realised I had accidentally left the deed in a chest in Balmora that I had decided to use to store my stuff until I got my stronghold.

I haven't done the Hlaalu stronghold so I don't know, but are there other requirements you have to meet as well as the deed? For example, with Telvanni you need the deed, some gold and two grand soul gems filled with powerful souls. Maybe you need something else as well as the deed before they will accept the deed.
