You backup saved games by copying them from the saved folder to somewhere else. Installing the game does not overwrite or delete any saved games.

Go to My Computer. Click on Local Disk (C) or whatever your hard drive is called. Go to Program Folders then find the Black Isle folder. Have a look in there and in the Baldur's Gate folder there should be a folder called saves or save or something like that. Right click on it and select copy. Open My Documents, go to edit and click paste. When you have re-installed, if your saves are not still there then go to my documents and copy the save folder back to the Baldur's Gate folder.
