I'm not sure it these are already known/fixed, so I decided to list those I found (and caused me to restart the game) and see if any one have any way of solving it (I decided not to use the console to spawn quest items)
1) Kill the shy deers - for 2 times, I only managed to kill 2 of them. They will run away and disappear if I killed too many (2 in my case) of them too quickly or approach them to closely. I waited for days and never see them returning. I even charged at the orcs outside Vanguard (with god mode), but the shy deers are no where to be found. Now, after restarted the game, I am yet again stuck with this unfinishable quest.
2) The Ancestor Stone - specifically the one where you have to kill the shaman to get the stone. I stumbled upon the group of orcs before I met the guy who is supposed to accompany me to retrieve the stone, so I didn't know what's on the shaman, so I just picking off the orcs with arrows and never bothere to kill the shaman. At some point, the orcs flee and along with the shaman who is carrying the stone. The stone is never to be found. Quest related NPCs should never flee with the quest item! If they gotta flee, at least make them drop the quest item please?
3) Getting the agreement of Smelters - The blacksmith told me I need to get the agreement from 3 smelters - one from each clan. I could not find those from Wolf and Hammer clan - one of them was said to be unlocatable in Jowood's forum. For the one in Fire clan, he came walking down from the village, while I was talking with the guard at the bridge, and he (Kalan) told me that I saved him from the orcs - in fact I did not, I just reached Fire Clan and never encountered any orc group on the way - and told me to get his hammer from a bush nearby - now there is no hammer in any bush near the bridge, and I never been able to find the blasted hammer.
4) In the beginning of the game, the three stooges (Diego, Gorn and Milten) asked me to find (mo)Lester. I wandered around for 2 or 3 days and finally found him. I was badly injured so I decided to sleep in the cabin/hut there. When I get back to the village (Lester asked me to talk to Diego) they are gone and the village are filled with rebels. I haven't found Reddock as asked by the village elder, so how the freak did the rebels know Ardea has been freed and where are the three stooges? The only explaination is they waited for 1 day and decided to leave without waiting for me. Gorn got to Reddock and asked the rebels to come to the village - however I still consider this as broken quest - since I never got to earn the experiance of following Gorn to Reddock.
5) not really a quest related bug, but definitely stopping you from finishing lots of quests - after I decided to start from scratch again, I pressed escape and choose new game from the menu, while in the middle of a really messed up game (I was lv30+, done most of the quests in Myrtana and found Xardas's tower). When I'm in the new game, all the Orcs, quest related beasts tha tI have already killed in the previous game are gone. So now I have Cape Dun that is occupied by orcs but no one orc there - except for 2 orcs standing guard in front of the leader's house (who fled in the previous game). I can't finish the quest for freeing Felik (sp?) the blacksmith/kill the patrol at the farm (no orcs there) or kill the roaming orc patrol, etc. etc. I only manged to start a normal game by deleting all saves, and quit the game an restart a fresh game.
G3 Quest bug (spoiler)
Well, I didn't encounter a bug like this even when playing the demo. talk to all three of them (Diego, Milten and Gorn) after the fight with the Orcs and when you get the prompt to find Lester at the beach, just do so. After meeting with Lester, go back to Diego and chat with him. Diego will then ask you to talk to Gorn about the rebels. Talk to him (Gorn) and he will lead you to the rebel camp.

Which version are you using?
At this point I think 1.08 is the best version, I have heard 1.09 introduced a bug or two even though it fixes something, was intended as a quick fix.
The Shy Deer I had a proble with them running but I didn't chase them.
I waited a few minutes (5 at most) then moved forward slowly till I could see them coming back, then I would go back as they came to me to allow them to come back farther.
Is it possible you are trying to Melee them?
If so, I can't imagine you would ever get them.

If you want to keep as many as possible usually killing the leader last is the way to do it, but in this case I think you are right actually the Leaders (Shaman and Commander) will run as well.
Btw I have no idea why you wouldn't use the spawn command codes for bugged items in any game, if the game is broken, or if the Devs are cheating i.e. using constantly respawning creatures when they give you limited ammo (while not the case here, though a good example.) is beyond me.
You can spawn them till the game gets fix, wait till the game gets fix or put yourself thruogh hell trying to make a broken game fix (?) itself.

Lestor, I am sure you have figured it out by now but staying on the road and running from creatures that can kill you till you get higher level is the safest.
Lestor my have been hard to find for you but many quest are like this in Gothic, no compass hand leading you everywhere, so its best on all quest to make a save just before you talk to someone and don't ovverwrite it till it's resolved, at least till your used to the area and try to work in one village at a time completing as much as you can before moving on.
Remember you Don't have to decide whom to fight for right away, in fact it's best to work for both sides in each area getting as much xp as possible to the point of deciding between the two sides, then moving on before the final decision to the next village.

Of course this craps all over the fans and potienal new fans for the game and PB the Dev will proabably take most of the blame as most people don't seem to know it's Pubs that decide when to release a game not a Dev.
PB did this work with 19 people in about 3 years which is amazing feat, PB deserves better than JoWood and so do the fans.

My version is 1.09, even for a demo. I have no problems with saving or loading a game but there is a memory leak issue that causes the game to freeze after extended hours of play. For the memory leak issue, I managed to temporary solve it with Free RAM XP Pro and while playing Gothic 3 with that program activated, the game didn't freeze, though it still does after extended play.

I agree. Had JoWood been patient, perhaps Piranha Bytes could have developed a much more stable game, even if it means that the game won't be released until much later. nope, never tried to melee them, except for the very first time... I just shoot them with arrow, and since I learn hunting from Jens at Cape Dun and got a better bow there, I could 1 shot kill them, the problem is they got alert even if I one shot kill them, so they have got alert enough and run off - I'm not complaining about their alertness, they are SHY deer after all, but the bug is, they will run off and never returns (nor to be found).The Shy Deer I had a proble with them running but I didn't chase them.

Because my previous game have been plagued by all the problems I listed, so I decided to start over rather than spawning the items. Besides, I want to play the game as it was designed (except for the battle), so I don't want to simply conjure the item from thin air, I wanna know where exactly I could get it. Yeah I know about that already, and the bug is - don't sleep until you followed Gorn to Reddock. yupe, I have been playing as Sam Fisher the Double Agent (TM)...getting whatever exp i could grab, and be friend with the orcs so that I can finally stab those orcs in their back, when I'm done grabbing their exp. The memory leak issue was what the 1.09 was supposed to solve (the memory leak occured when saving the game).
You can't be friends with everybody all the time, just up to a certain point.
e: The shy deer always come back. They just stay away for a very long time sometimes, so you have to wait quite a bit or try to follow them, which is hard, since most of the time they end up in an orc camp or inside a wall.
