So the game seems to freeze for a few seconds when an enemy notices me, when I kill it, when I die and occasionally when moving from area to area outside.
I have some 40 mods installed, so it could easily be caused by one of them, or some kind of AI conflict or whatever.
So, I thought I'd ask if anyone happens to know anytihng that definately causes such things.
Morrowind is a system hog. It's probably something like your processor. If you have a dual processor Morrowind will only be able to use a single core so in theory if running Morrowind alone. A 3ghz single core (like I have) is better than two 2.6ghz cores. (the speed of higher class dual processors)

Could be related to music loading into memory. Morrowind doesn't handle that well. I had to deal with FPS stutters due to music that didn't unload properly after disabling, and you're describing the exact intervals when different type of music is loaded.
Copy your music to a temporary directory and try replacing the four or five mp3's with 0 kb text files. Rename them accordingly and see if your problem goes away.
There may also be an ini tweak that achieves the same effect, but it's been ages since I last had this installed. It shouldn't take more than a minute or two to test.

Tricky, your suggestion didn't work (I just got an error message saying it couldn't play the file). However, I messed around with the audio settings, and switching 3D Audio thingy from Software Mode to Hardware Accelerated fixed it.
Yay, I can finally play without losing my patience after 20 minutes
edit: Seems it was actually even simpler. I turned off the music in game. I feel rather stupid
