So it doesnt make any difference if I side with her or not? I end up killing her at the end of chapter 2 no matter what.

Yes, you will always have to kill her no matter what you choose, however if you join with her in chapter 2 you can't get valen or nathhyra as henchmen in chapter 3

after kill her, if you can controll well at your "space" bar, you can loot her body for mystical equipment.
