Nearing the end of chapter 2 when I first enter Luskan, somehow I am the only person who makes it through the gate. Outside the city I had my Henchmen, Familiar & a Summoned Elemental with me, but once inside I am alone. But it isn't just that they got stuck, even their portraits disappear from the screen below mine.
Is this supposed to happen? If so, where in Luskan do I regain my henchmen?

The only thing i can think of is that he/she might be at the temple. Use your Stone of Arcane Recall and check it. Otherwise, reload.

Hmm, as a last resort you could get OHS. This is a mod that allows you to create your own henchperson (though you can't pick skills, feats, etc. for them when they level up) and use them in addition to or instead of the normal henchperson(s). Just get any item off your henchman before you enter Luskan (assuming you use the Henchman Inventory & AI mod, which you should) and use OHS to create one of your own liking.
