If you go there and speak to Shangalar in the Twisted Rune you can tell him "I found a clue to this place in the Temple District" (or something similar) when he asks you how you found them.

Yes, I know the rogue stone you are talking about. You, can't sell it. I have it in my jewel bag. Once again, I've not bothered to read the full description of the item and I missed the clue.

I hadn't realized that the description of this rogue stone was different from the others. I knew that it was different from the others as it wouldn't stack with the others in my gem bag but I never thought about reading its description!
For the fight in the guarded compound, it seems that we both did exactly the same thing! The only difference is that in my case, I ran downstairs because I had accidentily triggered the traps upstairs and my whole party was about to be ripped to shreds. From fear and panic, I just decided to go downstairs and run away but to my surprise, the guys from upstairs followed me one by one just like they did to you. Needless to say, with 6 guys hacking and slashing a guy at a time, they were history real fast.
I think there was one mage and another guy that stayed upstairs though so after healing, I had to go back up and kill them too.
As a side note, I think we all agree that the Unfinished Business mod is one of the greatest mods ever made. It adds SO MUCH to the game.

I thought the same thing you said about the Aulova and Tiiro quest but just wanted to make sure that there wasn't some way to avoid the rep loss by making people believe that it wasn't you that put em up to this (maybe with high charisma, wisdom, intelligence, etc.) or that it wasn't possible to convert them to the side of goodness and righteousness.
I have discovered one interesting thing after the kidnapping of Boo though. When I look at Minsc's inventory right now, Boo is showing up there and everything is as it should be. On the main game screen hoever, the quick slot where Boo should show up is empty, suggesting that you could place something there. Is this normal and did anyone run into this as well?
Btw, may the gods look upon you kindly for creating this mod Icelus.

I'll look into the Boo bug. One of the problems with Boo is that he's hard-coded, so working around that took some fancy scripting by Cliffette. It may not be possible to have Boo show up on the main game screen if it is an engine flaw. I'd read through the old Boo bug reports, but, sadly, they are no long accessible.

To avoid the rep loss just don't talk to anyone in the tavern about them after Aulova and Tiiro have left. I knew from earlier games they were evil so after I talked to them I forced attacked and killed them both on the second floor. It didn't change things as I still lost a rep point. So I reloaded and just decided not to mention them again. My rep is now at 20 (even after ransoming the kidnap victim for the pantaloons) so I may go back to the Crooked Crane and let party lose that rep point as well.
Also I noticed the same thing with Boo. It doesn't seem to affect anything and Boo fights just as well as he ever did.

I ended up consoling him in and then the dialogue went on after talking to him (kinda funny, when he took off, he walked through the lava and took damage.) Next, I went to the Copper Coronet expecting to see him next to his bro. He wasn't there. Talking to Ungar he gave me a strange line about his brother and then he no longer would speak to me. I then consoled Gorje in at the Coronet, talked to him and he said to speak with his brother. Still though, Ungar would not speak to me so I'm hoping this quest did not get broken. I went back to an earlier save and am hoping that Gorje will appear naturally when I go back later.

Well, at that point the quest essentially picks up where it was before the mod - Unger tells you about Ned's place on the bridge and you just go there and finish the quest as usual. The problem you would seem to have is that without Unger giving you the Ned dialog, Ned might not be in his house when you go there. If he's not there you might have to try to CLUA Ned into the game as well. If all else fails just give yourself the illithium and forget about the reward on Ned's head. Hopefully you got the illithium alloy from the ore dealer so you can finish the temple quest. I guess you could also try fooling around with the Global settings using Shadow Keeper but I haven't a clue what they should be with this mod installed. Good luck.
