Just side with whatever side you feel your protagonist would do. In the end, I believe siding with Bodhi gives you one cool axe, but that's about it. BTW, it's a good idea to listen to the banter of your NPCs when making big decisions like this.

Correct me if I'm wrong: Doesn't Keldorn just remove himself from the party, but stay right there in the graveyard? What's to prevent you from just talking to him and having him rejoin?

I couldn't agree more Fable, Klorox. You really have to just play the game and forge your own adventure if it's your first time through; I had the most fun that way.
Believe me, sooner or later you'll want to play again, and that is when you can read up on all the nasty things you can do (e.g. UserUnfriendly etc cheesy spell applications) as well as some of the harder to find quests (first time through I missed the Twisted Rune, Kangaxx, and the Sahuagin City. Can you blame me for telling Saemon to go shove it, though?)
Anyway, since you're already here, my preference is definitely siding with Bodhi (though I sided with the shadow thieves the first time through, I think for the first-timer you gravitate toward them anyway), but my opinion is not always the popular one. I think dualed characters are awful, resting lots takes away from the fun, etc.
By the way, I forget when Renal disappears. Best to kill him after finishing the MaeVar business, as he might not be there after you've sided with Bodhi (initially I had said to take him out before you are sent to kill Aran, but he could be gone by then, or maybe he never disappears...)
Most importantly, though, try to have fun. If the idea of missing a quest here or there completely wrecks your idea of fun, by all means, puruse the available walkthroughs. I don't think this board has left a single stone unturned as far as BGII goes.

what if i decide to side with the shadow thieves THEN after mauling evryone and everything in their cause return to the guild house and butcher the lot of them ? does this have bad impact ?

I guess you cant finish the game depending on how you do it. Anyway, what is the point? you'll not be roleplaying, and if I'm not mistaken the shadow thief "masters" will be unkillable to your non stat draining atacks as soon as you choose to side with them.
