Alright, this is wierd. I started a new character, a Stalker, in hopes of dualing him over to a Cleric around level 11 or 12. Amazingly, on the first roll I managed to land the following stats:
Str 14, Dex 16, Con 14, Int 14, Wis 18, Chr 13
This roll, of course, won't let me dual to Cleric because my strength isn't 15. So I loaded up Shadowkeeper and raised strength to 15 and the expense of dexterity. This allows me to eventually dualclass, but something wacky happened to my Stealth ability. Prior to the change, Stealth was 82, but after the switch Stealth drops all the way to 27 -- a difference of 55! Why does this happen? I fooled around with Shadowkeeper to try and figure it out, and it seems like it is not because I lowered dexterity because I tried other combinations that kept my dexterity very high.
I presume at this point that it has something to do with the way Shadowkeeper is saving my character. I looked under the Thieving Skill Tab on Shadowkeeper and do not see a listing for Stealth (though Hide In Shadows is listed as zero). So I am at a loss. Infinity Explorer doesn't seem to be a help here either.
Mercy please! Can anyone help, or do I have to reroll this character? Or am I just missing something obvious here?

Sorry, can't help you with your problem. However, IMO your roll isn't that exceptional - to get a roll of above 90 doesn't take so long... I would advice you to reroll and thereby solving the problem.

The values in Shadow Keeper, under Thieving Skill, is not the actual value in the game. This is what is added to the character's "starting" values. So if your character starts with "50" for Pick Pocket, and the value in Shadow Keeper say "30", this would means that the your character's actual skill point for Pick Pocket is "80".
I'm not so sure why you lost the points for Steath though, sorry.
